Harm and Mac investigate the discovery of a skeleton found hidden aboard a decommissioned aircraft carrier that is being cut up for scrap, and learn it is all that remains of a long missing JAG officer.

The top female Cobra gunship pilot at the Yuma Marine Base is brought up on charges by her CO for disobeying his order to stop "fraternizing" with her crew chief, a married, enlisted man. Mac is assigned to act as prosecutor and Harm is set as Susan's defense attorney.

A Marine Recon team extracts a group of POW Marines captured and imprisoned in Haiti but when civilians die during the extraction, the officer in command stands accused of disobeying orders.

An F-14 Tomcat clips the top of a utility tower. The aviators are safely ejected but the plane itself crashes and kills two bystanders on the ground and the evidence implicates the squadron's CO.

Having just stabbed a man on a street-corner, Willie, a wheelchair bound former Vietnam POW arrives at JAG headquarters to report "a 30 year-old murder" which he's just committed. Harm is stunned when Willie relates the fact that while imprisoned he knew Harm's father and has personal information with which to back up the statement.

Concerns regarding the mysterious disappearance of a fully armed Navy F-14 during a storm led Harm's investigation to consider such diverse scenarios as pilot suicide, terrorism, the Bermuda Triangle curse, or UFO interference. Ultimately, Harm, Mac and Bud discover the disappearance is part of a plot by a paramilitary militia organization to assassinate a PLO delegation heading for Washington.

Harm, Mac and Bud board an aircraft carrier in the Sea of Japan to investigate the accidental shooting down of a North Korean civilian airliner by Navy jets.

Harm, Mac, and Bud are skeptical as they investigate the Navy SEAL team responsible for rescuing a captive American diplomat in Lebanon.

Harm and Bud investigate the crash of a Marine helicopter whose dead pilot is being blamed for the incident. They discover the chopper seemed to have been hit by some form of UFO. When further investigation uncovers a top secret installation which is developing a secret flying device for the military, they run afoul of government security officials who want to maintain a cover-up at all costs.

Harm is arrested by the FBI for the murder of Konaplanik, a Russian who was selling Harm supposedly accurate information about his missing father's whereabouts. The killer turns out to be Col. Tomashevsky, a Russian agent who had tracked down Konaplanik, a known scam artist who had a reputation for dealing in stolen secrets.

Harm defends a female ensign who claims she murdered an officer because her "instincts" told her he meant to hurt her.

Annie Landry, a close friend of Harm's, asks for his help after her son Josh witnessed a murder and its cover-up while on a field trip to Andrews Air Force Base. Harm tries to have a heart-to-heart with the boy after he found no evidence of the crime but their conversation is interrupted by a hail of bullets.

With help from Harm, Mac, Harriet and Bud, Admiral Chedwiggen investigates the apparent suicide of his mentor, Admiral Clancy, who allegedly shot himself while on a hunting trip with several friends. While some clues point to Clancy's hunting buddies, Harm and company ultimately uncover the fact that it was the hunting guide who was the killer.

Mac and Harm are assigned the task of defending a young Marine who's frustration at being unable to wrest custody of his son has led to his being court martialed for dereliction of duty.

A Navy frigate fires two warning shots at an approaching vessel but the second shot makes contact with the ship, causing it to sink. Harm and Mac investigate after they learn that the vessel was piloted by the son of a South American diplomat and may have been smuggling drugs.

Harm, Mac and Bud are assigned to prosecute the officer accused of sexual harassment towards an enlisted woman aboard an aircraft carrier but are taken by surprise when the accused decides to hire a civilian lawyer: Dalton Lowne, Mac's boyfriend.

Dalton tries to reconcile with Mac but starts stalking her after she declines his offer. She agrees to meet him one last time at the bar but when he arrives, a masked assailant robs him and fatally shoots him. When she is finally allowed to return home, Mac discovers a break-in and a threatening message left in her apartment.

Harm takes Josh on a weekend cruise for Navy families aboard a Navy frigate. When the frigate is taken over by terrorists who intend to fire missiles at Cuba, Harm and Bud take matters into their own hands to stop the evil plot. Then save the ship and the innocent civilians aboard her.

Harm reminisces over memories of a dead colleague when he realizes that he might be able to identify her killer. Mac and Harm work to track down the suspect before they come to harm them.

Harm is held captive by Palmer, a renegade government agent with whom he had crossed swords a few months ago. While Palmer prepares a life mask so he can pass for Harm, he explains his plans to assassinate the key witness in the trial which Harm and Mac are now prosecuting. When Harm doesn't show up in time for the start of the trial, Mac takes his place while Bud and Harriet try to find him.

JAG encounter resistance from Navajo tribal elders when they insist on DNA testing to verify if human remains belong to a war hero who has been missing since World War II.

Harm and Mac are assigned to investigate an overseas military training accident in Italy that resulted in the death of six civilians at a popular ski resort. The incident becomes a political nightmare when Italian officials threaten to close American military bases in their country unless someone pays for the tragedy.

Bud and Harriet's wedding is off to a rocky start when Bud's father and brother offend everyone in sight and Harriet's mother doesn't behave much better. After a fight breaks out and Harm, Bud and the admiral end up in jail, will this wedding actually happen?

With conclusive evidence that his missing father could still be alive in Siberia, Harm convinces the Admiral to give him time off so he can go to Russia. Arriving in Moscow, they are met and questioned by Mark Falcon, the KGB agent who had stolen the list of POW's from Harm earlier this year.
