Cobra Commander activates the Pyramid of Darkness, stranding not only the JOES but also his comrades the Crimson Twins. Always prepared with a backup plan, Tomax and Xamot have other designs for the Pyramid and Cobra.

Chaos ensues as the leaders of Cobra struggle for control of the Pyramid of Darkness. As Cobra forces battle each other, the Joe team is able to regain control of Space Station Delta and launch a full-scale assault to try to destroy the Pyramid.

Zartan, disguised as a notable French scientist, infiltrates the Worldwide Defense Center on a mission to destroy the facility for Cobra. He's planted a bomb, and now the clock is ticking... can the Joe team find and defuse the bomb before it's too late?

Cobra uses Tomax and Xamot's company Extensive Enterprises to purchase the Red Rocket food chain and use its location as a network of secret missile launching bases. But, the JOE team catches on to the conspiracy.

When a secret military satellite is forced out of orbit by Cobra, the Joe team races to its location before Cobra can get their hands on it. But both the Joes and Cobra find that a third party has entered the battle for the device.

In a diabolical plan to control the world's fuel supplies, Cobra begins detonating oil tankers and pipelines by remote. But when Sparks uncovers the frequency Cobra is using to destroy the tankers, the Joe team may be able to turn the tables on them!

Cobra plots to attack the cities of the world with lava flow when they kidnap Dr. Shakur and bring him to their jungle base, planning to use his breakthrough technology to harness the energy of Earth's core and cause volcanic eruptions.

Cobra schemes to use the animals of the world against humanity with a mind-control signal enabling them to make any animal do their bidding, and the device causes Junkyard to turn on the Joes. Can they defeat Cobra and get Junkyard back to normal?

Flint, Bazooka, and the others have to fight their way through a deadly Cobra Temple to reach a group of brilliant scientists whom Cobra has kidnapped. As the Joes try to navigate the deadly maze, they find there is nothing fun about this funhouse!

An investigative reporter is convinced that Cobra poses no threat to national security...he doesn't believe the terrorist organization even exists! He follows the Joes on a mission, determined to expose their battle as a massive government hoax.

Cobra steals an experimental nitrogen rocket fuel. But before the Joes can capture the Crimson Guard in possession of the fuel, he hides it in a greenhouse, where the volatile mixture mutates everything into gigantic man-killing plants.

Cobra threatens to use their latest weapon, the Ion Attractor, to pull down the Aurora Borealis, melt the polar ice caps and flood the world. With every costal city in danger, the Joes head to the North Pole to try to put a stop to it.

Part 1 of 2. Using Zartan's Synthoid technology, Cobra Commander replaces key politicians and military leaders in an effort to cut off the Joes' funding. Once the Joes are out of action, Cobra plans to use their replicated leaders to take over the world.
